It all depends on where your going.
if your in the USA going to Europe, Asia, etc.
then try orbitz, expedia, even hotels.com
also sometimes you can get a better deal from the airline its self.
Make sure you shop most of the websites to make sure your getting the best deal. I went to the airline instead of orbitz and saved $300 a ticket. My mom went to orbitz and saved $200 a ticket. so really its a mixed deal.
But i would try the airline then a discount website.

Check travelocity.com, expedia.com and even the airline websites. Prices changes regularly. What may be cheaper on one site today may not be tomorrow.

I usually check sites like orbitz, expedia and travelocity first to see which airline is the cheapest. Then I go to that airline's website and check the prices there. They are typically cheaper than the travel sites. For me it is usually AirTran or Delta that is the cheapest.
All have some good resources, just shop around and when you find a really cheap flight, go to the airlines website and search for the same flight to make sure they don't offer it cheaper direct. Good luck!
