Try Kayak.com, it searches all of the airline and travel websites, always providing the lowest fares. I have used kayak on multiple occasions and it is excellent. Be sure to double check on the airline websites, just to be sure that the one listed on Kayak is the lowest.

It depends on where you're going. For domestic flights, try low-cost carriers like Southwest.com first. They usually have web fares (rates that are only available via their website), and rates can sometimes drop to $49 + tax per economy class flight.
If you want to be able to check ALL airlines in one go, then I suggest expedia.com or orbitz.
