Who cares about the bullet, the safety of the aircraft would be my greatest concern.

Quite simple....it would go on its trajectory until it ran out of inertia and then would fall to the ground (unless it hit something first like a bird, parachutist etc)

As for the bullet I think everyone else has answered that already but just in case you wondering what would happen on the aircraft. The aircraft would experience a rapid decompression meaning that the air would be sucked out of the aircraft so the pressure inside the plane would match the pressure outside of the plane. Once the aircrew realized this was happening they would descend to a flight level below 10,000 feet so they and the passengers could breathe without getting hypoxia.

If the aeroplane was still on the ground the bullet would keep going until it either hit something or ran out of energy and flopped to the ground.

If you are at great altitude then the bullet would descend to earth, building up speed to Terminal Velocity, until it either splatted itself onto a concrete surface, buried itself in soft ground, spashed into water or entered the top of someone's head.
The aeroplane itself would be at risk of following it because of depressurisation.

If, as you say the bullet went through it would eventually slow and fall to earth.
There are a lot of factors to consider. The size and composition of the bullet, what shape it was in as it left the plane, the amount of forward momentum that it had, the angle at which it exited, the elevation of the plane, the surface of the ground below, etc.
Chances are that you would never find it.
I noticed that you did not ask what would happen to the shooter.

Contraary to popular belief, the plane would not depressurize unless the window/door itself flew off. Read about the pilot flying into North Carolina who shot his piston in the control cabin. It'd be a cold day in hell before I flew as a flight worker with him.

Ah, this one is simple. You would go flying out the window with the bullet. It would travel far and then hit the ground. You would travel a few yards, then go splat.
