Actually booking through the airlines websites is usually the best way to go. I fly a lot and whenever I book tickets, I check expeda or travelocity only to see which airline has the cheapest flights. Then I go to that airline's website and more than 99% of the time the airline's website is the same price (or occasionally cheaper). Plus they don't charge a "booking fee" (most of those sites charge a fee of at least $5 sometimes more).
Also the "low-fare" airlines don't have their fares listed on those so check their sites. Although, JetBlue is usually more expensive, contrary to what everyone says.
