If you meant like "capital city of state" as for Sacramento- CA, Austin-TX, Albany-NY, and so on, Tokyo doesn't have that kind of "capital city".
Although, other prefectures have "prefectual capital" as for Chiba-Chiba, Sapporo-Hokkaido, Naha-Okinawa, and so on.
But it's not quite the same as the ones in the States...

Look at the question out of the box.

Tokyo is the Capital of Japan yes. Tokyo is a "city" (by international definitions) in Japan yes, so it has no "capital".

But maybe he is wondering what the Capital of Tokyo was. Technically Tokyo has no capital, but much of its Metropolitan government business is done out of Shinjuku ward in Tokyo.

Remember folks, Tokyo isn't really a city, its much much more like a Prefecture of Japan. Under Japanese law Tokyo is considered a "Metropolis".

Many Prefectures have capitals in them, for example, surrounding Tokyo, is Kanagawa Prefecture and Chiba Prefecture. The Capital of Kanagawa Prefecture is Yokohama, and the Capital of Chiba prefecture is Chiba city.

Tokyo as an entity is more like a prefecture, because it is not one city, but consists of many cities, towns, villages, and even islands.

This is why Tokyo has a Governor like a prefecture and not a mayor.

Most people know the 23 Special wards of central tokyo, each of the 23 special wards are like cities themselves with their own "mayors and local governments".
But because of Tokyo's unique situation under Japanese law, it has no capital, but its administrative functions are usually handled out of the metropolitan government buildings in Shinjuku, Tokyo. The national government of Japan (eg the Diet and Prime minister) operate out of Chiyoda, Tokyo. The imperial palace and the imperial family (no real power) are also in Chiyoda Tokyo.

Tokyo-to is divided into 23 ku or districts which all have town halls but the main city office is in Shinjuku.
