Try the Wake Up! Hostel, which is really an inappropriate name. It is the nicest hostel I've ever stayed in, and right in the middle of town. I think you'd struggle to find a hotel as affordable and centrally located with decent accomodations.

I stayed in 'BIG' hostel on Elizabeth Street when I got into Sydney, its a great place and really clean and also has a kitchen which you can use as well as getting a free breakfast. If you don't want to stay in a dorm they so single rooms im sure of it. The hostel is right in town and about a mins walk from the harbour but its on a bus route if you don't fancy that!

Holiday INN, Darling Harbour was very reasonably priced when I stayed in Sydney in 2005.
Menzies is also meant to be good.
I would go to the Holiday Inn near Sydney Rocks as that look lovely and has a rooftop terrace.
