Best way to get out of Cesky Krumlov is to get a bus to Cesky Budejovice (which takes about an hour). There is a big station at Cesky Budejovice which has trains going to lots of places. Not sure if you can got direct to Innsbruck but we got a direct train to Vienna from there and had also looked into going straight to Salzburg.
Buses in the Czech Republic are variable and trains are more likely to be better (eg all trains have toilets but we got stuck on a bus for 4 hrs with no toilet and no rest stops).

Use the other answer to get to Vienna - then take a direct train to Innsbruck via Salzburg (about 5-6 hrs) there is also a night train that leaves late in Vienna with a sleeper and gets you into Innsbruck in the morning. You may get a connection to Linz and save the 2 hrs train from Vienna to Linz.
