You can travel by bus if you want to waste your entire vacation time getting there.

If you want to visit multiple destinations in Brazil, your best bet is purchasing a Brazil Airpass from TAM. I purchased one, which is only available to international tourists that buy them before their trip. They run about $135 per one way coupon. I think there is a minumum purchase of 4 coupons. I purchased 5 for about $600. It is a very good deal. The link below will tell you more.

It's simply impossible to do it by bus; there are no roads !!
Though you could do it partially by bus, partially hitch hiking in trucks and a great Amazonian part by boat, using rivers as roads.
I seriously recommend that you pay for a plane ticket!!! From São Paulo, over 3 hours flight.

You would have to take a bus heading to Cuiaba the capital of Mato Grosso state and than taking a bus to Alta Floresta which is in the Amazon area. It would take you around 4 nights by bus if you don't stop over.

Approximately 4 to 5 days given the distance....It's probably cheaper for you to fly and less time consuming. Enjoy your trip.

I have been to both and would not even think of taking a bus. Distances can be deceptive in Brazil and, for a trip that far, I definitely recommend going by air. Not only will it be much faster and more convenient, it may work out to be economical as well. On the other hand, if you have 3 weeks or longer and want to see much more of this fantastic country, a bus would work, provided that you stopped in some of the more interesting cities along the way. However, the routing would be much less direct and longer, as many of the cities are on or near the Atlantic coast.
