It depends how you define "downtown". If it's important for you to live in downtown, that is in the square between Dufferin - Bloor - Don Valley - lake, then there are not that many options: you surely want to stay away from Parkdale, and UofT area, Little Italy and Trinity-Bellwoods area are your best bets.
If your definition is "close to downtown and public transportation accessible within reasonable time", than you have much better options: Rosedale, Annex, Beaches (all three are expensive areas, but it's possible to find rental places within reasonable limits there), and High Park (less expensive, kids friendly and good rental options, but a little further than other two).
If you are willing to move even further away from downtown (but still within reasonable public transportation travel time to downtown), then look at Forest Hill, Mount Pleasant and Danforth.

I'd suggest High Park. Etobicoke is a good option. It's quieter than downtown, but is very accessible to downtown as you are right around the corner from Kipling, Islington and Royal York subway stations. There are also plenty of schools and entertainment places such as Sherway Gardens (the mall) and movie theatres.

I think most areas are good with kids downtown - the beaches and high park are just outside of downtown but are ideal areas for families. You really have to go and see the place though before you live there, to see if it meets your standards.

The thing with downtown is that, other than Regent Park, there really isn't a 'bad' neighbourhood. Each neighbourhood has its shady folks but aside from that they're all good.
