My answer is El Nuevo Día.

As of 6/1/2007 alexa.com ranks the websites of the most popular newspapers in the island as follows:
El Nuevo Día - Global Ranking 1,972 - Puerto Rico Ranking 14
Primera Hora - Global Ranking 3,471 - Puerto Rico Ranking 19
El Vocero - Global Ranking 13, 474 - Puerto Rico Ranking 65
The San Juan Star - Global Ranking 1,381,584 - Puerto Rico Ranking 13,503

This 2002 Study:
http://www.research-research.com/press/RR_MediaMixTopLine.pdf
Ranks four Puerto Rico newspapers:
In 2002, the ranking was
(1) El Nuevo Día - www.endi.com
(2) El Vocero - www.vocero.com
(3) Primera Hora - www.primerahora.com
(4) The San Juan Star - www.thesanjuanstar.com
See page 18.

On page 19, the study states that the average number of readers from Monday to Saturday was 853,700 for El Nuevo Dia, 640,100 for El Vocero, 457,300 for Primera Hora, and 76,000 for El San Juan Star.

The study was based on 5,005 telephonic interviews. See page 4.

Primera Hora is the most popular because it costs only 35 cents. Its easy to read, very concise, and quite hip. It shows a centerfold called "El Bombon" 3 times a week. El Nuevo Día is more informative and serious but is full of advertisements. El Vocero is not that good. It's all in black and white and It's sports section is the worst.
