If you are going to San Juan is the Luis Munoz Marin Airport, if you are going to the northwest area then Rafael Hernandez Airport, Aguadilla Airport . If you are going to the south of the island then Mercedita Airport in Ponce, if you are renting a car this airport does not have a big selection. There is also another small airport in Mayaguez but not many flights can be found for that area, so you would have to take a flight to San Juan and then another one to Mayaguez is a nightmare for luggage. Jet Blue travels directly to San Juan, Aguadilla and Ponce.
San Juan is the biggest airport, Aguadilla is pretty big too, Ponce airport is very small (but you get your luggage faster).
If you are going to use the Ponce (Mercedita Airport) get a map you would need it.
If you question which one is the shortest flight, I believe is JFK to BQN (Aguadilla).
