It all depends on your budget and what area do you want to stay. If you prefer the San Juan area the best hotels (and most expensive) are: El San Juan Hotel, Intercontinental, Caribe Hilton, El Convento, Embassy Suites Isla Verde, Sheraton Old San Juan, The Water Club. There are also Guest Houses and small inns (good ones): Mi casa, Tres Palmas, and Numero Uno.

I suggest you visit www.gotopuertorico.com and click on Interactive Map on the left side and it will pull up a map of PR where you select the area you want to stay. After that, you select the type of accomodation you are looking for and then you click on the yellow dots on the map. This it will give you a list, click on any of them for pictures, info and links.

Trust me on this one Avoid Metro Area (San Juan, Condado, Isla Verde, Dorado, Carolina etc.)

Try Rincon or Isabela. Very natural and laid back, beautiful beaches and bilingual people.

I'm not sure exactly what your style is but you might want to check out customer reviews at tripadvisor.com. That's how I found my hotel for my recent Puerto Rico trip.

I stayed at the Coral Princess Inn, Condado, a suburb of San Juan. It was very pretty, VERY CLEAN (need I stress how cleanliness and friendliness are totally important at a hotel), very affordable, the room is VERY SMALL but comfortable but you will probably only spend time sleeping there. There is a small and clean pool in a private area on the first floor which most of the time you will have all to yourself, there is a jacuzzi on the last floor, a nice kitchen area and pool table. Flowers and plants and palms everywhere. The staff is SUPER SUPER friendly and will go out of their way for you. Oh, and breakfast is included (coffee, juice, yogurt, ham, cheese, croissants, toast, pastries, microwaveable oatmeal). Janisse at the front desk is THE BEST. Around the corner is a 24hrs Walgreens and tons of restaurants. The bus stop is right in front of the hotel and I was adventurous and walked to Old San Juan from the hotel and it took me one hour. Oh, the hotel is two blocks from the beach and in a safe neighborhood. Check out their website and ask to speak with Janisse so you can get a feel for what they are like. Have an awesome trip and email me if you want ideas on where to go what to see etc.... I just got back and did absolutely everything!

Yahoo Travel has a list of Purto Rico hotels listed by price range. I would recommend looking through it to find the right hotel for your tastes and budget.

It all depends what time of the year you are going, and what is the area of your preference. I am a travel and if you want to stay in San Juan on a budget or the Condado area, you would have to do a Bed/Breakfast or a small hotel.
