I think that every cruise line does the Mediterranean in the summer months.
June is a good time to go, the weather is usually good and relatively hot although it hasn't reached the meltdown temperatures of July.
Which cruise line depends on how much you are willing to spend.
In my opinion the best cruise line in the Mediterranean is Princess but there are lines that are more expensive and some that are cheaper.
I prefer Princess because I think that their excursions are better organised and the companies they use know what makes a good trip. You do, however, pay top dollar for the expertise and experience.

I have cruised the Med twice and have another booked now. Summers in the Med are hot and also there are lots and lots of tourists, both from cruise ships and people who take their "holiday" at that time. I went both times in October to November and the weather was perfect. The lines were still long at the major tourist attractions like the Vatican City, Pisa, and Pompeii, but the lines are even longer in the summer months.

My suggestions on a cruise line would be Princess, Celebrity, Holland America, or Royal Caribbean. We did our first cruise on RC and our second of Norwegian.

Princess, Celebrity and Holland America have great ships are more classy and reserved. They are just a little more upscale and luxurious than the other cruise lines. Passengers tend to be middle aged and up and have cruised multiple times. Holland America has mostly senior citizens (65 and up) cruising on its ships.

The Equinox is a brand new ship which begins sailing in August, 2009 and would be great to go on.

Norwegian cruise line is good, they cater to families and have mostly passengers in the range of age 35-40 and up. Its the line that you want to go on if you want to be informal for pretty much your whole cruise. They have formal nights like other cruise lines but they do not stress dressing up; they call it "dress up if you want to" night. Norwegian does have the most alternative eating places, but you will have to pay a fee of $10 to $20 per person per visit to eat at some of them. I just do not like their "freestyle" cruising for dinner. I prefer to have "my" table, waiter, and time to eat, and to not have a different waiter and table each evening, or to have to stand in line waiting for a table as we had to do several times.

Carnival is the budget cruise line that generally has the lowest prices. They cater to young people, first time cruiser and families. You'll likely get the lowest price on their ships.

Royal Caribbean is also a cruise line that caters to young cruiser and families. It has the advantage of having the most on-board activities. Things like ice skating, roller skating, mini-golf course, a basketball/tennis court, the rock climbing wall. RC uses one of its Radiance Class ships for the Med, the Brilliance of the Seas. I have cruised on 3 of the Radiance class ships and they are my favorite of all RC ships. June will be lovely, but rather hot, so be sure to take hot-weather clothes! However, also take at least one "modest" outfit you will need to visit a church or mosque.

As to which cruise company, I suggest you check into Costa, which is the largest in the Mediterranean with lots of very good ships ranging from fairly small to very large. I was on the Costa ship Fortuna recently as it crossed from the Caribbean to the Mediterranean for summer, and had a wonderful time!

The weather in the Mediterranean is very much like what we have in California. I was there in July and it happened to be over 100 degrees. June should be a little cooler. We got lucky in Venice as it was beautiful there. Oh, we went with Princess cruises. Started in Spain and ended in Venice. Loved every bit of this cruise, but it was a busy cruise with a new port almost every day. Still to see Rome, Italy, Greece, and even Turkey was unbelievable.
