This is one of the better sites for finding budget flights between a given pair of cities in Europe: http://www.whichbudget.com/ There are links to the individual airline sites to check specific schedules and prices. Without knowing where you're starting from, it's difficult to come up with specific recommendations. However, this does allow you to find cheap flights either starting from your departure point or your arrival point.

Cheap airlines flying into Prague from the UK include: EasyJet Jet2, BMI Baby, SkyEurope, Thompsonfly, Fly Globespan, click4sky, and Germanwings depending on exactly where you're starting from. If you're starting from some other country, you can check by selecting the Czech Republic in the "I want to fly to " section, then selecting Prague, and then scroll through the countries for an airport near you.

It really depends what your Departing City is. If you are in Europe then you should try out one of the meta search engines like http://www.dohop.com
if you are flying from the US or Canada then it would make sense that you buy the connecting flight to Prague together with your intercontinental tickets as it normally comes much cheaper then buying a separate ticket in Europe.
