How can I get from Geneva airport to Lons le Saunier?
Best route (going by the map on the faster roads) take the A40 west to Bourg en Bresse and then north on either A 39 or N 83 to Lons de Saunier.
You dont want to take the direct route north out of Geneva - the map shows a lot of mountains and switchbacks on the roads.
Found another page - on the far right it says from Geneva to somewhere close to Lons de Saunier.

There probably is a shuttle that takes you from the Geneva airport to the Geneva train station. Thence, you can take a train to Lyon and change platform there to Lons le Saulnier. It will take you between 3h30 and 4h30 by train. You can check the french national train company site link if you need more info.
Beware : as this train runs in two different countries, and as Switzerland doesn't belong to the European Community, you might be unable to purchase the ticket online.
