Since it is an acronym and not the ending of a word, you would say the letters individually.

Say R like the english word "air"
Say E like "oo" in the english words "book" or "took".

So: air - oo - air.

If the rer were coming at the end of a word, ie the French verb "rentrer" then you would pronounce it differently. The rer would be pronounced like the english word "ray".

Since it is an acronym for (R)éseau (E)xpress (R)égional the letters are each pronounced seperately. If you'll go to this website ( http://french.about.com/library/begin/bl_alphabet.htm ) you can listen to how the letters "R" and "E" are pronounced in French.

NB: the Réseau Express Régional is an urban rail network in the Île-de-France région (the area around Paris). The overall rail system of France is the SNCF (Société Nationale des Chemins de fer Français).

The little (e) is only just pronouced like the E in bitter.
And you just put everything in one word together with a little roling of the R

In the years I've been studying French, I've never come across the word 'rer'. It's always been a part of another word. So is this what you're wanting to know? Usually, for what I've seen, the sound is like 'reh-er', but it would depend on the word. It's really hard to phonetically spell it because it's a harsh sound and you have to roll the 'r'.
