That's really tough because it depends on your taste.

If art is your gig: Musee d'Orsay cannot be beat. I wasn't as impressed with the Louvre.

If you're interested in the history and old architecture of the city I would highly recommend the area around Notre Dame (including Saint Chappelle)

And of course the Eiffel is a must for the more modern seeking tourist. It's not cliche!

Musee D'Orsay is my favorite museum, probably in the world, but it wouldn't be satisfying to visit Paris for the first time without seeing the Eiffel Tower up close.

I also highly recommend the Segway tour of Paris that leaves from near the Eiffel Tower if you have time for it.

Try the catacombs, it is more original. You'll see many others monumuents on your way to the entrance : Place Denfert Rocherau

If you want to see a lot, take the "bateaux mouches", yacht cruising in Paris.
