I love the Pays Basque - and St. Jean Pied de Port is a lovely small town in the Pyrennes, and so is Saint-Étienne-de-Baïgorry. St. Jean de Luz is a very pretty seaside town, although it's a bit larger than St. Jean Pied de Port. Anglet is nice, too...especially for its beaches.
The Basque country is full of very beautiful small villages, both in the mountains and along the coastline.

Cinq_Mars
Honfleur is a beautiful town, maybe not that small though
Tourtour, Flayosc, Saint-Paul de Vence, Rocamadour, Cogolin, Collonges-la-rouge, Sarlat, Turenne..

Austerlitz
the towns above are pretty, I can also say Saorge (southeast not fdar from the italian border) that's very pretty but very very small !!

Also in Brittany I love St. Malo, Dinard, Dinan - all just amazing and near each other. http://maps.google.com/maps?f=q&source=s_q&hl=en&geocode=&q=st.+malo,+france&sll=45.940049,4.616146&sspn=0.057897,0.109863&ie=UTF8&ll=48.649016,-2.025948&spn=0.110009,0.219727&z=12&iwloc=addr

Quimper in Brittany is nice too.

Annecy in the Alps is absolutely beautiful.
