Lots. Especially along rivers. E.g. the Rhine, Danube, Isar, Elbe. Check for example
http://www.mikesbiketours.com/biketours.html in Munich. There are whole books about the Isar river in Bavaria (200miles), I'm afraid in German.

If you're really into cycling and want to ride in a group you can also check professional internaional agencies, e.g. http://www.experienceplus.com

A hot tour for mountain bikes is going from South Germany over the Alps to Italy. There are dozens of agencies in Germany that offer that. Going from 8 day with luggage transport to 5 days without. Best months during the summer, you need to book months ahead.

If you find yourself in the Middle Rhine Valley, the bicycle pathway on the left side of the Rhine from Mainz to Koblenz is wonderful. There are some sections that hug the river and other sections that go through the wonderful villages.
