Train is the best if you want to see things while you travel and make stops.

Try to do it in the summer so the sunset is later and you can see more from the train.

Flying is better if you want to travel fast and see more of the cities when you arrive. Maybe sign up with one of the airline Visa cards before you go to earn a free ticket or two for travel within Germany while you are there. Or be sure to get the Visa card before you go so you can collect points for a free ticket for the next visit. I would suggest United Airlines since they are partners with Lufthansa and Lufthansa goes all over Germany.

I have a part time job with Marriott. This allows for hotel room discounts everywhere. With the airline Visa card and hotel discount, I usually go to Europe every year or year and a half. Maybe see which cities you wish to visit and what hotel chain is in all the cities and get a part time job. I only have to work twice a month for Marriott to get the discount. It is a big discount too.

Train is much more fun because you see something of the country while you go as well.
As a comparison: I will never forget how much I enjoyed a ride on the Greyhond bus through USA!

Definitely use the train!
Go to the link below and look up a "eurodomino" pass for Germany. I used to work for Rail Europe and this pass is the cheapest way to get around most countries in Europe.

Stay at youth hostels. And I believe that a flight would be cheaper. I depends upon what you want, exactly, out of traveling between cities. Airplane fast, train scenic.

You can buy a "Happy Weekend" (Schoenes Wochenende) pass from Deutsche Bahn that is valid from Friday at 7pm until Sunday at midnight. It cost 33 Euro, you have unlimited train travel during this time, and up to 5 peope can ride on one ticket. It is a long, slow journey because you can't take the fast trains, but if you want to do it cheaply that is probably the best way.

stay at youth hostel and buy the EuroPass for traveling by train. Also, don't eat out alot, but buy food at the farmers markets in the city and that should save you alot of money. I hope that you enjoy your trip. Germany is a wonderful place to visit.

I would recommed Train. There is a weekend ticket that will get you there for cheap, if you are traveling all over then the pass is the way to go. The cheapest way is probably by plane. Germanwings and Deutsche BA often have good offers. Other companys might be good too. But I would recommand another way of traveling. You could try hitch hiking even to go to Berlin is much easier then to leave. That way you meet people and might hear interesting storys. Anotherway is http://www.mitfahrgelegenheit.de it is a homepage where you can find people who are driving from a city to another and are looking for people to share the costs.
Or go by train. There are many different trains and tickets. The cheapest would be the weekendticket which is valid for all regional trains on one weekendday, but regional trains are slow and you have to change a lot. An IC often is a bit cheaper then the ICE and doesn't take much longer.

There are also Buses. They are cheap when you book them at least a month before. But it is not really common to travel by bus in Germany.

The cheapest way is of course hitchhiking!
But I'm not sure if that's what you want to do. Another good alternative to travel between bigger cities is the internet site www.mitfahrgelegenheit.de - people there offer a ride from one city to another with their car cause they go anyway, you have to pay about 5 euro per 100 km. Usually you can find a ride there two days to one week before you want to start.
Train is very comfortable, but also very expensive in germany (expect to pay about 10 to 15 euro per 100 km). For information try www.bahn.de

Traveling in Germany is better with train, it's cheap. The planes prices is very high. I want to go from Frankfurt/M. to Berlin (for 45 minutes fly) on Holidays and the price was for roundtrip 300 Euro. That's to much.

I'd go with a train, being that yopu can probably travel all of the way to your destination with few transitions, unlike a bus. The airplane would be fast, but expensive.

Flights such as "German Wings" are very cheap Easy Jet as well
