I'm thinking more bar-gigs and clubs than big stadium gigs. Are there many bars/clubs who put on good shows with 3-4 semi-professional bands in a night? "live and local"

If you're going by train you'll need at least five hours. See
http://reiseauskunft.bahn.de/bin/query.exe/en?S=Stuttgart&Z=Berlin for timetables (this link works …).
There are numerous flights from Stuttgart by Lufthansa, Air Berlin, TUIFly (to Tegel) and German Wings (to Schönefeld), see http://217.119.58.132/departure-en_results.asp?selectedDate=0&flightCity=BERLIN+%28TEGEL%29&flightCountry=0&flightAirline=0&x=26&y=10 for flights to Berlin-Tegel and http://217.119.58.132/departure-en_results.asp?selectedDate=0&flightCity=BERLIN%28SCHOENEFELD%29&flightCountry=0&flightAirline=0&x=26&y=10 for flights to Berlin-Schönefeld. Trip takes about 1 hour.
Make sure you don't forget to add the times needed to get to/from the airport or station. See http://www.vvs.de/en/index.php for public transport in Stuttgart and http://www.vbb-fahrinfo.de/hafas/query.exe/en for Berlin (reiseauskunft.bahn.de mentioned above is able to print timetables between street addresses, too, not only between stations). This is especially true for the airport Schönefeld, which is located in the suburbs south of Berlin.

here are the train times...it lasts about 5 hours or a bit more by train! But you shouldn't forget the check in/out times and the time it takes to reach the airport in Suttgart etc so with a train you'll will be probably faster.

Always bring into your calculations:
the trip to the airport ( Train stations are mostly within the centre of the city )
The time it takes for security checks, line ups, boarding, etc.
The time it takes to get out of the airport, and get back to town.
And trains in Germany are just fantastic.

look at Germanwings.com
