Agree with Hilmar - I recommend taking the train. It is just as fast, more comfortable and better for the environment.
There are trains from Frankfurt Airport to Munich every 30 min during the day. Train takes 3 hrs 40 min and you are directly in the city center.
It is better than flying because you do not have to wait for check-in, boarding and to collect your luggage nor do you need to travel for 1 hour from Munich Airport to the city.
Lufthansa frequently asks passengers to kindly take the train when they cancel flights or when their planes are delayed.
