First of all, any possibilites to re-schedule? Coming earlier maybe? Octobers are referred to as "golden octobers" here. November weather is awful, really. Lots of cold showers. Or later? December has less rain and on top of that, the lovely German Christmas market atmosphere. :)
Train rides might take you quite long; even with the fastest train you´ll spend about 6 hours on the train to get from Berlin to Munich. Most likely, your EuRail ticket does not(!) include the fast-train option, which would make that same trip take 9 to 10 hours - no kidding.
Therefore, I´d suggest you rather go for spending time in a particular German region or cities relatively close to one another. This way, you´ll actually spend more time having a look around cities than sitting on trains.
As you don´t give any specifics, it´s hard to give hands-on advice here. What are you interested in?
If you´re interested in history, definitely stick to the South (Bavaria and Bayern Wurttemberg) with medievial towns, castles etc. If you´re into art, make sure you stop by in Cologne (North-Rhine Westphalia) with its many, many... uncountable museums pertaining to all different kinds of art. The Northwest (with Hamburg or Kiel) is definitely worth a visit if you´d like to meet down-to-earth people, use ships rather than busses for sightseeing trips. ;) If you´d like to combine water and history, stop by Lübeck. If politics and the surrounding atmosphere are your thing, make sure you include Berlin, mainly the "Regierungsviertel" (government quarter) with the Reichstag/seat of parliament.
