My personal top 3 cities:
Dresden
Berlin
Trier

Not cities, but should be visited anyway:
Schloss Neuschwanstein (Castle "New Swan Stone")
Rhine Valley between Bingen and Koblenz
Königssee ("Kings Lake")

Other worth seeing cities:
Munich, Rothenburg ob der Tauber, Tübingen, Heidelberg, Potsdam, Wernigerode and / or Quedlinburg.

If you can't get enough:
Augsburg, Nürnberg, Würzburg, Konstanz, Freiburg, Speyer,
Weimar, Eisenach (because of Wartburg mostly), Leipzig,
Cologne, Bonn, Bremen, Lüneburg, Schwerin, Hamburg, Lübeck.

I don't think Frankfurt is worth seeing compared to many smaller towns. But I have a feeling that only germans dislike Frankfurt and wouldn't recommend it to tourists from abroad.

Anyway, have a great time and don't forget to try at least 3 different beer sorts ;)

Enjoy the stay!
