You can buy most tickets online, at the very least you should be able to call their service hotline for tickets (+43/5-1717) or order them via email (service@pv.oebb.at).

It should also be no problem to buy tickets at Innsbruck's main train station as late as 5 minutes before the train leaves.

Note: Tickets from Munich to Innsbruck (Munich-Innsbruck-Munich) should be bought at www.bahn.de, from Innsbruck to Munich (Innsbruck-Munich-Innsbruck) at oebb.at. It is easier that way. ÖBB (oebb.at) is the national rail company of Austria where the train originates, so use them unless you have a good reason not to (like trying to trick the fare system with Sparpreis/Sparschiene for the "wrong" direction).
