Der Bundesadler (the federal eagle) as used to represent Germany on bank notes, logos etc. (e.g. it is the black bird on the heart of the national team at soccer).

The most common bird might be the sparrow (like nearly everywhere) or the pigeon.

In a heraldic sense, it definitely is the eagle ("Bundesadler"). When the "Holy Roman Empire" of Germany was founded by Charlemagne in the tradition of the classic Roman Empire, he also adopted the Roman eagle as heraldic symbol, and it was the symbol of the German nation ever since.
I don't think there is any other tradition of a national bird in Germany, at least I never heard of one, and the white stork definitely is not.
