To me it sounds like you want something modern and unique. This would be Berlin. After coming out of the cold war, Berlin had to revitalize itself. It is now a cultural melting pot filled with unique experiences. It is truly unlike anywhere else in Germany.
Be sure to visit Museum Island, which is packed with history throughout all of time. Visit the Reichstag building to see the old style architecture meld into the new glass dome. Berlin truly has amazing things to see, including Bundesliga.
If you want more traditional Germany (Bavarian), see Munich.
For Medieval Germany, see Nuremberg (a city built around a castle, dungeon tours available).

Berlin or Munich.
Late September is a beautiful time to visit the nearby Alps. And the city of Munich is beautiful too. And of course you have the Oktoberfest which runs through the second half of September to the first weekend in October.
Berlin would normally be my first choice but for that time of year it has to be Munich. |

If you want a big city with lots of city things - Munich. There's plenty of activity and within walking distance of Marienplatz. The Glockenspiel is there, lots of cafes, restaurants, museums, the Frauenkirche. If you like a quaint little town - Rothenburg ob der Tauber. |

Munich would be nice to visit. Bayern Muenchen is a legend no matter what you say and the city is not bad either.
I personally prefer Berlin, but then I hate football with a passion and could not care less about Bundesliga. |

Munich is a good destination. There are a lot of cheap hostels. All other places in Germany are beautiful, but Munich has its special charm.I also have good memories in Leipzig, but may be because my best friend lives there. |

IF you are going in Sept then I would recommend the Southern areas where Oktoberfest is and in another city I know has a similar fest called the Onion Market or Zweibal Mark that is in Weimar more near the center of the country.
So most of these cities have websites you can go to and research on them. |

I like Munich allot. Lots of history, it has a beautiful walkplatz and of course lots of great restruants and bars to visit. You'll never run out of things to do. |

There is no such thing as a BEST city to visit. I don't know why no one ever mentions Dresden. Well, I did now.
Oh, and Oktoberfest is overrated, been there, nothing special, unless you are only here to get drunk, what a waste of money.

Well, I love Duesseldorf because it's my hometown :-)
Fly into Munich . You will hit the Octoberfest there at that time and the have a great stadium to see a Bundesliga game |

The former "Westfalenstadion" (now "Signal-Iduna-Park") is the most impressiv soccer experience.
It is the largest Soccerstadium in Germany with space for more than 80.000 people.
But the City itself is not realy worth visit. When you are there (jn Dortmund), try Münster. Its near and realy beautiful |
