My favorite would be Schiltach, a lovely town tucked into a stream valley in the Black Forest. The town is built of half-timbered buildings and there is a great inn to eat at called the Weyssen Rössle which is several hundred years old. A postcard town if I ever saw one.

There are so many villages close to each other, and as a native German, I travelled so many, I can't remember each single one. But there was one I don't forget, and it's Glonn in Upper Bavaria.
http://maps.google.com/maps?f=q&hl=en&geocode=&time=&date=&ttype=&q=Glonn,+Bavaria&ie=UTF8&ll=48.001179,11.865578&spn=0.100389,0.159988&z=12&om=1
It's a small village, but my friends and me had a beautiful stay there some years ago, and the surroundings are just wonderful. Munich, the Alps, and Garmisch-Partenkirchen are quite near. You'll need a car, however. There's no such thing as (recognizable) public transport. If you like hiking, but don't like mountains, this village (or any other in Upper Bavaria) is a good place to start.

There are a lot of small towns in the near of Stuttgart. They are really nice and old. E.g. Esslingen, Waiblingen or Reutlingen.

Goslar - beautiful authentic medieval town (not bombed in the second world war because it was a hospital town). Nearby Rammelsberg mine was a mining capital for 1000 years! The Holy Roman Empire lived in the Kaiserpfaltz, the town has a prestigious modern art prize - and it's on the edge of the Harz Mountains, in a beautiful recreation area. They have a lot of interesting museums, Art, history and of course the mining museum.

Both the town and the mine are Unesco World Heritage sites. I also like Quendlenburg and Bacharach am Rhine, but Goslar is my favorite.

Quedlinburg.

It is IMO the nicest among the completely preserved medevial towns in Germany. Plus the Harz region around the city is a major tourist destination. The historical narrow gauge steam trains are a bonus too.
