Take the train. So you will see a lot of the country.
www.ns.nl
www.bahn.de
for schedules
But: takes time compared to the plane. In between Cologne and Frankfurt you will be on the high-speed-line

I would fly....or maybe take a train if there is one, it would probably be a beautiful ride.

Train all the way. Love Eurorail.

It depends on how the "best way" to travel is defined. Is it the cheapest, the most comfortable, the fastest or what? I can only offer examples.

The fastest would be a direct flight from Munich Franz-Josef Strauss Airport to Amsterdam Schiphol, taking 1 hour and 40 minutes for 450 € (source # 1).

The cheapest would be an advanced booking for a train on special fare of 39 € taking 7 ½ hours with transfer at either Frankfurt or Cologne.
Munich 07:55 - 11:05 Frankfurt 11:28 - 15:25 Amsterdam or
Munich 12:55 - 17:31 Cologne. 17:48 - 20:25 Amsterdam
Other trains are available that require more transfers and take longer.
Those cheap offers are really limited and hard to get, regular fare is 144,60 € (source #2).

The combination of faster and cheap would be an advanced booking of a Easyjet flight combination for € 81,33 in mid October (source #3).
depart Munich 11:30, arrive at London Stansted 12:20 (local time)
depart London 14:45, arrive at Amsterdam Schiphol 16:50

The cheapest regular fare would be on the Euroline-bus (source # 4)departing wednesdays, fridays, and sundays from Munic Fröttmaning, P+R Parkplatz, DTG bus stop (subway station of subway line U 6) at 17:45 (5:45 pm) to arrive at London Victoria Coach Station at 12:20 next day. Regular fare is 90 €, special eraly booking offers at 64 or 72 €.

The most cheapest is outlined in source # 5.

Try to fly KLM. In my opinion, the best airline in the world. I flew with them quite often from Amsterdam to Berlin; never to Munich, but if there is a line run by KLM, use it. I love them.

(Sounds like I get paid by them, at second reading, but no. I really love the Dutch Airfleet. Not even Lufthansa can beat them.)

The train sure is a good way if you want to see the landscape and meet people. I love trains, too. But when you're in a hurry, planes can't be beat.

Well if you are driving I would suggest going to google maps and type get directions, then type in your address and the destination address. This will give you directions. I live in Germany but I am American and I typed in this to get to Amsterdam before.
