Train travel isn't too bad. In fact, if you like watching the countryside (and its beautiful country between the two destinations) go by, then traveling by train can be a highlight of a trip, not a necessary inconvenience.

Flight if ur in a hurry ....Easyjet is the best cheap fares airline.Ryan air is also good.
I agree with an earlier answer that the Train is the BEST OPTION.
Take the IC train. and enjoy the superb landscapes passing thru south germany.
If you can...renting a car from SIXT is also a very affordable option..but Germans drive on the right side of the road...so if ur not used to it ..avoid it.
One last thing.....U will reach Venice Mestre railway station and venice island is a good 20- 30min boat ride/train from there.

You can take an express train from Munich to Vienna that takes 4 hrs and costs 29 euro.

Advise you to pay the 1.60 extra and get a reserved seat.
