Bavarian Alps region, Munich, Ulm, Berthesgarden, Obersalzburg salt mine, Eagles Nest, Hitler's hideaway,
Neuswanstein, Castl that Walt Disney copied for Disney World. Black Forest area of Germany. Bodensee, which is on the border of Germany and Switzerland. There are or were ferry boats that took you on trips. There is lots to see in Germany. I spent 9 years in Germany when I was with the US Army.

Berlin.

You can do awesome walking tours of the city and if you get the right guide, you learn a LOT! There's just so much history there! From Checkpoint Charlie to the Brandenburger Tor (Brandenberg gate) to the East Side Gallery (the Berlin Wall painted as it was 15 years ago as well as some new murals), it's an amazing place! Plus the food and the nightlife are awesome!

Suggestions:
Get a Eurail pass (if you're American. They aren't available to those living in the UK or in Europe already)
Buy a travel book (Let's Go! is a good one and there are books for almost everyplace imaginable!)
Food: Unsicht Bar. It's basically a restaurant where all the meals are served by a visually impaired waitstaff and you're eating in total blackness, kind of giving you a taste of what the visually impaired deal with. You choose the menu you want, and then you get clues as to what you're going to eat. Then you pretty much end up eating with your hands trying to figure out what you're eating! It's SO fun and very interesting! Make reservations online beforehand. The language barrier makes things especially interesting.
Accommodations: If you're doing the hostel thing, Generator is an amazing hostel - it's huge with nicer showers and rooms, a cafeteria type thing inside and laundry facilities!

Neuschwanstein was really cool and so was Rothenburg! It was great when I was there- try to just visit some little out-of-way place too, and really experience the culture. Have a nice trip!

Overall for atmosphere, weather, and things to see in the city and especially in the surrounding areas of Southern Bavaria (including Neuschwantstein & Hohenschwangau castles): Munich / München.
If you're looking for nightlife or museums: Berlin.
Historical / traditional towns: Heidelberg, Nuremberg / Nürnberg, Stuttgart, Rothenburg, Cologne / Köln.

It depends on where in Germany you are going and what you like to do. I live in Berlin and love it, there are lots of museums to go to and plenty to do. You might like Dusseldorf or Cologne for a city break too. However, if you prefer scenery I would suggest going to Bavaria.
