Berlin has tons and tons of history, and beautiful old buildings. People tend to be a bit cranky, but funny. Great nightlife.
Munich is surrounded by a beautiful landscape, close to the mountains and is very clean.
It really depends what you prefer and where you want to go from there. Germany has cheap flights, so you could see both?

Berlin if you are a tudent and Munich if you are wealthy. Berlin has history but Munich is closer to the alps if you want to ski.
