The nearest railway station is Kopargaon, about 12 kms from Shirdi. There are several trains that stop at Kopargaon from Bangalore. Karnataka Express runs daily. Check out Indian Railways website for train schedules.

Flight is the best option.Take a flight to Pune and then a bus/train to Shirdi/Mamad .
If you don't wanna take a flight,then you can either reach Hyderabad or Pune by bus or train and then change a bus or train to Shirdi/Manmad .
It seems that there is one direct bus from Bangalore to Pune which leaves Bangalore at 01:00PM and reaches Pune at 09:00AM next day.
