India is a vast geographical location, diverse climates, different people all the time, several rulers from time immemorial, lots of customs and traditions which differ from one region to another. It is a county with real past - a very lengthy period. All these factors have influenced the geography constantly. As such there are literally hundreads of historical and ancient sites in India. Taj Mahal is comparatively very modern edifice.
I can not give a list of all such places here ( due to shortage of space as well as my knowledge about such places is limited - though I have been travelling constantly to many parts of India and visiting such places. I feel really inadequet. )
I doubt whether there will be a single source of web resource giving out all the information. No single website, not even the Tourism Corporation's can be so illustrative.
Best way is to ask people pointed questions, visit state wise or rather district level web-resources, if possible. Try discussing in travel related blogs, websites etc. All this will occupy a larger part of your time. Be aware of the time factor.
As an example I can give info about one such relic in Maharashtra. It is known as "NANE GHAT". This was constructed about 2000 years back by Satvahana dynasty. It was a popular route for all the traders to take their wares from ports to Pune areas and further on to other parts of India. The place is still existent and in very good shape but to visit this you need to trek from the connecting road for about 3 hours or so. There is a "shilalekh" - an order from the Queen Nayanika ( also known as Naganika) itched on a hugh stone-wall. At the top there is still a very big stone carved vessel which was used to collect the toll charges ( hence the name : "Nane" i.e. coin.) traders used to pay. It is a stone laid path to the top ( about 830 mtrs from sea level ).
The place is about 3 hours drive from modern day Mumbai.
