This is a difficult choice because both are beautiful places and definitely worth visiting. June is a good time because it's not quite so crowded and the weather may not be so hot as July or August.
If you don't have a car, Cinque Terre has better access. There are train stations for each of the towns, boats, and the hiking trails between the towns with spectacular views out over the sea. There are buses through the Amalfi coast region, but you have to get there in the first place.
I drove down with some consultants last year. Overall, the trip was a great success, especially the stop in Pompeii along the way, but a couple of them missed a lot of the scenery along the coast because they were scared of the traffic and wouldn't open their eyes while in the car until we got north of Naples. |

I would go for Amalfi first |

According with your schedule, Rome is near to Amalfi..... (south).
Le CInque Terre are in the North, and also are no easy to get there (but this is the beauty of this hidden region).
June is still not the on season, but if you avoid busy places is better Le Cinque Terre......I mean in June.
Probably is also a little bit cheaper the Sorrento....and the Amalfi Coast. |

Don't go in June, you'll be overrun by tourists. Even early May is better.
Do you want activity and low(er)key nightlife? CT
Do you want a beach trip and nightlife? Amalfi |

you see
Amalfi coast is wonderful but really really expensive
Cinque terre is also beautiful and may be cheaper, it depends wich city do you want to stay in.
Cinque Terre is wonderful if you like trekking and camping, walking and enjoy the scenary, sea smells wonderful and there is a lot of green. Amalfi coast is better is you want to relax, go shopping and have nightlife
Anyway they are two beautiful places to stay in for a holiday but be carreful. People are sometimes unkind with tourists and you have to take care if you don't want to pay too much for anything. Enjoy street markets and cheap food, that's often better than expensive restaurants and shops
have a nice trip

In regard to your going in June - it is hot as hell over there any time before the end of August. I've never been to Cinque Terre but twice I went to the Amalfi coast at the end of July both times & man oh man you are going to get one helluva tan. Those beaches get hot during the day up until 5 or 5:30-ish. Unless you're a swim-freak, try to go at a later time of year. It's not the best time of year if you're more into the walking-around-town-&-shopping thing than the beach thing. It really is uncomfortably hot. I was swimming at 8am like it was nothing because it was already that warm out.
Oh the pizza... the gelato.... the wine... the beer!.... sigh.... |

Cinque Terre is absolutely beautiful it looks like a post card. The sea is the most beautiful shade of blue and the houses built into the cliffs are all different bight colors. You should definitely not miss it you will never forget it! Bella, bella, bella!!!! |
