I want to fly into one city (Venice/Rome) and fly out of another. Which web sites can give good travel deals?

YahooTraveler
They're all pretty good. I always check Yahoo Travel first for fares then check the airline websites directly. Sometimes I get the best fares direct from the airlines. The travel sites make it pretty easy to plan such a trip. I'm taking such a trip myself in May. Pittsburgh to Venice, then Rome back to Pittsburgh. Hint...If you're buying more than one ticket you may want to purchase them each separately. I did this and saved $hundreds on four tickets. Good luck and safe travels!

I often get deals in the from the UK with Ryanair or Easyjet entering one city and exiting another.

If you are from outside the EU remember you will need your return ticket when you try to enter.
