One less well-known place is Sperlonga (45 minute train ride and then a short bus trip), just south of Rome, a beautiful little town, where everything seems to be white. It's on top of a cliff and after having visited the place itself you can walk down to the beach, which is also very white and that is quite unusual near Rome.
Slightly over an hour's train ride north of Rome, you can find a beautiful hill town called Spoleto. If you get there around lunch time you can start with the trattoria "Sportello" (specialized in truffles) and then walk up to the medieval center. The main attraction, however, is a spectacular bridge/acquaduct (I think) over a ravine. You might even have seen photographs of it, you just didn't know it is in Spoleto.
What you can also do is just loo at a map and randomly pick any medium-sized town (or small town, by American standards) and visit it. It is bound to have a beautiful medieval center and some excellent restaurants.

Rome is fairly centrally located. Florence is a 2 hour train ride, and is a easy trip. Close as well are Naples, Pompeii, and the amalfi coast, which are also very beautiful. If you need some things to do while in these cities, check out nytimes.com travel section and lucky.com for their city guides. Buon viaggio.

Ostia Antica is great if you are into visiting ancient ruins as is Tivoli with Hadrian's villa. You can actually take the metro out to Ostia (I don't think it costs extra) so that will save you some time. Both towns are lively tourist spots, so you will have nice places to eat and explore once you are done visiting the ruins. Get a guide at either place...but you might be able to get a good guide book via amazon or the like. Sperlonga is very beautiful as well!

You could try Pompeii or Herculaneum. The two ancient cities destroyed by Mt. Vesuvius. They were fun to go to, a lot to see. But I would suggest Positano on the Amalfi Coast. It was the most beautiful city I was in. It was like 2 and a half hours drive south of Rome, but it is worth it. There was great scenery and food and just a lot to do.

I would suggest going to some of the lesser known cities and town outside of Rome. All the other responders gave some good suggestions.

For something off the beaten path, go to Palestrina. It is 40 km east/south-east of Rome.

Palestrina is famous for it's many many stairs (mamma mia!) and for the archaeological museum which in ancient times was a massive temple complex to the goddess of Fortuna (Fortuna, in Italian). The temple was a gift to the people of Palestrina by the general Sulla during the period of civil wars in ancient times. The museum houses a very famous mosaic called "The Nile Mosaic" which features scenes of life along the Nile in Egypt. It's worth going to Palestrina just for that.

But the architecture of the city and the layout of the city are built completely around this huge ancient temple. Instead of just tearing down the ancient monuments and other structures, the city is built around them which is why it has such a ponderous layout of stairs.

Palestrina has some great views, and on a clear day, you can see for miles and miles!

You might be interested in seeing Ostia Antica....the ancient harbor city for Rome. It's about an hour outside of Rome (of course that depends on traffic which is very heavy and unpredictable) I have seen some 1/2 tours for about $60 US. Its a pretty interesting place if you want to explore.

Places to visit from Rome on a day trip would be Ostia Antica (15 miles from Rome) where there are excavations, Tivoli (20 miles from Rome) with its beautiful villas Villa D'Este and Villa Adriano and the Castelli Romani, a group of medieval villages at about 15 miles from Rome.
