You don't have to go into Milan to get to Lake Como from Malpensa airport. There are direct buses from the airport to Como for 13 euro (22 euro for a round trip ticket). There's a schedule here for each direction (to/from Como): http://www.sptcomo.it/malpensa.php They leave from stop 13 at Malpensa which is between exits 3 and 4 from the terminal.
If you take the train, you don't have to go all the way to Cadorna. You can get off at the train at Saronno and change to a train going to to Como. The fare should be 7.05 euro if you change in Sarrono rather than going all the way to Cadorna.
Note that there is also a bus that goes to Varena for 16.50 euro at 11 am. This may be useful if your final destination is Bellagio and your arrival time in Milan makes the timing convenient. there's a ferry that runs from Varena to Bellagio every hour (15 minute trip).

i agree with the previous users, but i have to add, that once you take the train malpensa express 40 minutes 11 euros, you go to the final station cadorna, or stazione centrale,and from there every 30 minutes leave train for como....cosy round trip for come 5.60 euros

You don't need to go to Milan to reach Como. There's a bus from Terminal 1 to Como.
Well....the previous answers are partly correct.
Still, there's a distinction between:
-Malpensa Express which is a train that arrives in Cadorna Station where you can get an other train to Como (as Cadorna is not Milan's main station, lot of regional trains are leaving from there, which means you'll find more trains going to Como every day)
-Malpensa Shuttle which is a bus that stops at Stazione Centrale(Central Station) which is Milan's main train station(which means you'll find not as many train to Como but these will be faster -less stops-).
