Mr. ioso
Is called place San Marco

Crogiolo dei Mondi
Maybe they were referring to the fact that sometimes, especially during winter, some parts of the city are flooded because of the high tide, for example San Marco Square... But I've never heard of places that are permanently underwater...

There's no place in Venice that fits that description. Parts of Venice are covered by a few centimetres or more of water during high tide, and the city provides low platforms for pedestians. The 'Acqua Alta' high tides generally occur in winter when San Marco's square and surroundings can be underwater for days at a time, but it's nor the norm, and it certainly does not last all year!
