Either building at the Hotel Bauer is good - http://www.venere.com/hotel/index.php?htid=111960&ref=6011 and http://www.venere.com/hotel/index.php?htid=654&ref=6011 The hot tub on the roof is a nice touch and it's on a canal with lots of gondolas. It's close to Piazza San Marco.

The better of the two top luxury hotels Venice can offer is the Hotel Cipriani. No other hotel in Venice can match the splendor of this luxury hotel. The hotel is set amidst magnificent gardens and vineyards which produce an excellent wine. The rooms are all magnificent but the Dogaressa Suite is particularly splendid. The suite offers gorgeous views of St. Mark's square and is decorated with original Coromandel screens and Fortuny and Rubelli fabrics.

Beautiful location for a honeymoon!
Take a ferry down the grand canal at night . "Get lost" and explore the narrow alleyways - you'll be delighted by glimpses of hidden wonders. There is no better way to enjoy Venice than wandering around - getting away from the tourists. Staying on the Island is a definite must - after the tour groups & guides leave, a different atmosphere settles over the island.
Go visit as many times as you can - it is sinking after all.
