Literally? Rome is the most popular, meaning they have the highest total number of visitors in a year's time. It was the birthplace of many of the advances in Western Civilization during the Dark Ages (Etruscan, Byzantine, Roman settlements). The Vatican is there as well enveloping the entire history of the Catholic faith. It's a pilgrimage site for Catholics. There are many ruins you can view with more being uncovered every day. At about the time of Christ and a few hundred years after, the Colosseum, Roman Forum, Palatine, Capitol Hill, etc. were built and occupied. This is an interesting point in Western History because it spans the time before Christ, during his life, from his death to 317AD (when it was illegal to be a Christian), and from 317 onward, when Christianity was the official religion, as it is today.

Florence is popular because the Renaissance was started there. Michaelangelo, Bernini, Bertolucci, da Vinci, Donatello, etc all lived and worked there, mostly for the church and the Medici family, probably the most influential family during the Renaissance. Incredible art.

Venice is popular because it was once the most powerful and populated city in Europe. It was the trading center between the East and West and was a naval superpower. It became the wealthiest place in the world and sustained for several hundred years. It was more than just the city you see today, it was much of the land surrounding the sea from the east coast of Italy to the west coast of the Balkans to Albania and Greece. Venice is unique in that it is entirely built on mud islands. The buildings are just as they were in pre-Christian days, but they are slowly sinking into the mud. There are no cars since the transportation lanes are all water - three canals and hundreds of rivers.

All are "popular" for different reasons. Missing any of these big three will just require another trip back someday.

There are many other popular spots as named in the first answer. Once again, all for different reasons.

It must be either Rome or Venice (although Florence must also be populart). Both are beautiful cities that evoke past times. Architecture, food, shopping...

Of course, Rome and Venice. Why? Venice because is "something else" (I mean not a city in the common sense of the word) and Rome because "All the ways go to Rome".
