Just look on hotels.com they give you the distance from main attractions. Make sure you get a hotel with a roof garden or terrace/bar as the views across the city at night are amazing.

I am sure the Pope would rent you his room for a price! (well EVERYTHING is for sale in the Vatican as a matter of fact, all is 5 euros, 5 euros, 5 euros, at the end of the day you will have given the pope so much money you might as well stay to sleep there!)

i stayed in a nice place called hotel gladiatori.
it's closer to the colloseum than the vatican, but it's a short taxi ride to all of the attractions.
