I think you want to pack more than just one pair of shoes. Maybe some sandals, you know, if your going to be at the North Coast, or Lago de Yojoa. Plus hiking boots , because maybe you want to explore Pico Bonito, Cuero y Salado refuge, La Moskitia, La tigra national parks etc. But here is a website for you to visit http://www.nextag.com/water-resistant-shoes/shop-html. I can see why you would want water resistant shoes, Honduras can rain for weeks on end in the rainy season. But good luck and Enjoy Honduras.

You don't need anything special. A different pair for each occasion is one idea, but if you have a pair or two that are broken in and comfortable now, bring them along, whatever they are. If you are walking where a car or bike goes a good pair of sandals or your own everyday shoes will work just fine. Even when it's raining all day, everyday, it's not very cold so "waterproof" can be pretty miserable when it warms up. And having wet shoes can be sometimes be much preferable to having a pair of new shoes that are hard to break in.

Maybe some topsiders or sneakers for light walking and to be comfortable.
Light hiking boots if you plan to do a lot of walking.
