It is 389 km (241.7 miles) from Cuzco to Puno. You can go there by train. PeruRail has a trip Cuzco-Puno at US$143 one way and takes about 10 hours.
You can also try a bus. It will take about 8 hrs. You can use Inka Express, they have good buses and times of departure and will make a stop in the way in all the turist attractions to give you time to see them.
I haven't been able to find flights from Cuzco to Puno. the closest thing is an Aerocondor flight from Cuzco to Juliaca.

Generaly you travel by train, Cuzco-Juliaca-Puno. The train leaves at 8am arrives at Juliaca by 4:30pm and then at Lake Titicaca by 6:00pm. I recomend to take the first class wagon because this train stops in many towns and street sellers get in your nerves.
Some people stay at Juliaca because it has an Airport to return back to Lima and better infrastructure than Puno. That depends on what kind of Hotel you are looking for, some people I know stayed the night in Lake Titicaca on a Totora Island.
