I suggest take hiking tour to Manuel Antonio National Park. has and nature trails, snorkeling or surfing.
In another hand, Monteverde Cloud Forest Reserve, one most diverse tropical cloud forest home of the original zip line has1,400 feet long and 417 feet high.
Arenal National Park through rainforest where monkeys, toucans and parrots are frequently seen.
La Paz Waterfall Gardens a butterfly pavilion, orchid and hummingbird gardens. This waterfall is more than 100 feet high

The guy above me gave you some really great tips, but most aren't in San Jose. You could visit them, it's only a few hours away from San Jose.
If you're interested in culture, I suggest visiting the National Museum. It used to be a war fort, and it has lots of our country's history.
The Gold Museum is a good spot too. Most of the figurines our aborigines made are there. Same goes for the Jade Museum.
If you're into nigh life, look for a good club, like Vertigo. http://www.vertigocr.com/
And I suggest avoiding Downtown San Jose after 9 PM. It gets very dangerous out there, and you don't want to be robbed.
