Definitely I suggest inside the Miraflores district. Is safe and has a lot nice places to visit nearby. Check out here for lodging and I would recommend MIRAFLORES HOUSE & BACKPACKERS VAN EXPRESS:
Angel Inn Hostal in Miraflores is pretty cheap and really clean. They have dorm style and private rooms.

I honestly have never stayed in a hostel, but many people that I know who have had really enjoued it and had no problems. ***It it better though to go with someone you know or to get a private room**** However, must of the guests are courteous enough to not: rob you, have sex in the next bed from you or keep you up through all hours of the night. Plus, you will might a lot of new friends this way.

You can find many inexpensive hostels (under $15/night) in Miraflores or Barranco. Most of them are listed online.
