I am also from Puebla and is more nearby from Mexico city (two hours by bus or car).

I rather go PUEBLA because there are a lot of more museums and pre hispanic things than in Guanajuato. On weekends you can go a market called "Los Sapos" to fetch old things. To the "Parian", a souvenir market. To the chapel of the Rosario. If you like old virreinal art you can go to every church you find and see old houses. There is also a saint that is mummified called "San Sebastian de Aparicio" (Yay!)
Cholula that is nearby has a covered pyramid and a church over it (you can walk down inside the pyramid). To see 365 chapels (yes all in a little town).
If you have more time you can go to Cacaxtla... you can see it from the Mexico-Puebla autopista (Tlaxcala) and see a Mayan fortress with a beautiful battle paintings (weird because Mayans lived more by the south).
And if you dare visit Cuetzalan (is far about 2 or 3 hours, be careful because the roads are old) a little town to see more pyramids, Los voladores, and see a beautiful jungle-forest.

Also I would skip "La Bola Roja" is a mere restaurant that does not serve typical food. In the downtown there are better restaurants to eat "mole" (if you have a strong stomach).

By the other side Guanajuato is far (about 4.5 hours by bus or car).
The city is old and build over mountains. You can go to the market, to see the mummies (Yay!). See some abandoned mines. Some museums, a place called "La Alhondiga" that is a museum,
Is quite more romantic by night if you go to a alley called " El callejón del beso" (if you kiss your love there you will be bonded forever).

Even though I am originally from Puebla, I would suggest Guanajuato. Besides Guanajuato City, which is really beautiful (you get the feeling that you are somewhere in Spain, but with the typical Mexican flavor of it all. "unique"), there is San Miguel Allende, close by, which is a very picturesque sight. If possible, rent a car so you can really get to see it all. The silver there is one big attraction (also, pottery)

Puebla City is lovely, but it is the surroundings that would be most interesting for a tourist. Perhaps one day in Puebla City (you must try "La Bola Roja" restaurant, with the best of the best regional gourmet dishes), a couple of days around the sierras, and Cholula, only 15 minutes away. Talavera Pottery is world wide famous. Also, it's unique and in great variety sweets (great to bring back home).

Good luck and great enjoyment to you!

Guanajuato is better than Puebla, In Puebla you have many Churchs, Guanajuato is romantic.
