The cheapest way is probably to take a bus.

The cheapest way will be by bus, but you may loose half a day. The best way will be renting a car.
If you do it by bus, first take a shuttle taxi to San Jose del Cabo bus terminal 10 USD per pax and 20 minutes ride. Almost every hour is a bus departure for about 100 pesos (10 USD), no chickens, that's on movies only. You may consider taking the executive bus in downtown San Jose, 200 pesos, but only 24 seats with air and TV, better than first class seats on airplanes.
Any option will take you about 2 hours to Todos Santos.
If you rent a car, take Highway 1 to Cabo San Lucas, about 45 minutes. Before the entrance to town, take the right turn to Highway 19 to Todos Santos and La Paz, drive for about 45 minutes more, and there you are, at the Magical Town of Todos Santos.
I can rent you a car for $50 USD a day all inclusive, no surprises with extra insurances tax, and hidden fees.

the cheapest way is to go by train.

My father did the drive in a rental car and said he'd never do it again cause of all the slow, windy roads. Then again, he's kind of uptight. My concern is that the bus would be worse. If the rental car isn't much more, I'd do that instead of the bus. That way you are less likely to die or have your eyes pecked out by chickens on the bus.

I've been to Cabo San Lucas and the cheapest way is in fact by bus, however unless you time it just right, you may wait a while for the right bus. Do you have a hotel? Even if you don't, call the nearest hotel for the destination you are going to and talk to the concierege. No one knows the area better than they do!
