I travelled through Nepal for three months while there were a few problems there in 2002/2003. The US and UK governments were warning against travelling there.
I can tell you that the Nepalese are very friendly and the rebels generally leave you alone. The only problem you may have, but I doubt unless you are in the hills of Nepal, is that you may have an armed group ask you for a "donation" this happened to me twice in three months, but both times an R100 note was enough for a free pass into the area.
