The best place is POKHARA, very beautiful.

Enter Nepal via air...
If you are inside nepal then try to fly ... or else take the tourist bus and not the local bus...

The nearest railway stop near Nepal are
1.) Jalpaigudi, India
To enter Nepal, you have to go to Kakarvita (via bus/jeep). From there you need to take the bus. (no train)
2.) Gorakphur, India
To enter Nepal, you have to go to Sunauli => Siddhartha Nagar /(via bus/jeep). From there you need to take the bus. (no train)

The people in Bihar and UP are very rude and be very careful...And there are a lot of political disturbance inside Nepal.
